Sometimes, subtle changes in formatting are made to a page. These may even be invisible to you, but the difference engine will detect them and mark surrounding text as different. Note that this will be the case even if you are using filtering to eliminate formatting; the filter will prevent versions from being marked as "new" if the only change is formatting, but the difference page will always show you all differences. Often examining the differences in raw HTML will show you these changes more clearly.
Secondly, if chunks of text are rearranged on a page, the difference engine may mark an entire piece of it as "different" when in fact it has merely been moved. In general, it is very difficult for a computer to detect these kinds of changes.
Finally, since the difference engine is automated, the computer may make judgements about what should be considered the "same" and "different" that is different from what a human would judge. Such automated algorithms can of course never be perfect. In general, however, they give quite good results in the vast majority of cases.
